Do vw have a tuning company that will modify out of the factory to enable all warrentys to be kept?

No they don't .. Just use a reputable tuner .... You'll be fine
2013 highline in silver AMD REMAP, 19" AVR's staggered and concave on rear, carpeted but not lowered YET!!!!!

It all depends on how nice your VW dealers are if you have a tuned vehicle that needs warranty work and how big the job is. Most of the time you'll be fine. If a wheel bearing goes, if all you have is a remap they won't care. If on the other hand its got a non VW approved form of lowering, your problems will start.
I've also read that VAG now have the means to check for modified ecu's, even those that you can swap maps back to stock. Before this was harder for them to do as I think the ecu had to go back to Germany but now the dealer can scan it, send them the dump file and they have software that looks for any changes even if they have been removed when it goes in.
I know of a tuner who had to send a photo of the back of his ecu from an RS3 that had destroyed its transfer case with only 3k on the clock. Audi saw it had been opened and fought him for months about sorting the work out under warranty. Luckily he has a good relationship with Audi UK and it was done anyway.
