"Axle flip" is a kind of misleading way to name it, as you don't really flip anything. You have to relocate axle from the bottom side to the top side of the leaf springs, it's pretty much self explanatory once you look underneath the van.

Does the axle flip increase the ground clearance of the axle as well as lowering the body of the van?

No, the axle stays exactly where it is in relation to the ground as long as you keep the same wheels.
